The pipes have to be out of tune for them to be in tune.
Out of tune is in the ear of the beholder
Don’t get me started on tempered (or ill-tempered) tunings.
Basically tuning is always a compromise and you can get more or less used to one type or another.
The octaves have to be in tune. If the fifths are in tune then the thirds will be out and vice versa.

You’ve all forgotten good old Johann Sebastian Bach, who composed his later works when completely blind. He dictated the dots, apparently; just as Mozart did with his final work, the uncompleted Requiem, which he was too ill to write.
And give over! Beethoven went absolutely stone deaf and didn’t hear a note of his later compositions, except in his mind.
